Hughesdale is located at the eastern end of the Poath Road level crossing, which provides station access.

The station consists of two platforms, in an island format, with a large brick building at the Flinders Street end of the station. Myki machines, replacing the earlier Metcard machines removed during 2012, are located at the entrance to the platforms. A public telephone is located on Platform 2, and sheltered seating is available.

Five bike racks and six lockers are located behind the main building, and fifty car parking places are available on the opposite side of Poath Road.

Hughesdale station is currently unstaffed, however in May 2010, Metro Trains Melbourne announced that by September 2010 the station will be staffed "for a four-hour period each weekday at a time when staffing is most needed."
