DFO is organized into the following regional divisions:
- Pacific Region (British Columbia and Yukon)
- Central and Arctic Region (Alberta, Saskatchewan, Manitoba, Ontario, Northwest Territories, Nunavut)
- Quebec Region (Quebec)
- Maritimes Region (Prince Edward Island, New Brunswick, Nova Scotia)
- Gulf Region (Prince Edward Island and the Gulf of St. Lawrence watershed in New Brunswick and Nova Scotia)
- Scotia-Fundy Region (Bay of Fundy watershed in New Brunswick and Nova Scotia and Atlantic Ocean watershed in Nova Scotia)
- Newfoundland and Labrador Region (Newfoundland and Labrador)
