Through her father, she was a grandchild of George I of Greece and Olga Konstantinova of Russia, a granddaughter of Emperor Nicholas I of Russia. Through her mother she was a great-great-granddaughter of Queen Victoria and Prince Albert. Her mother (the daughter of Victoria Princess of Hesse-Darmstadt) was a granddaughter of The Princess Alice, Grand Duchess of Hesse-Darmstadt by her marriage to Grand-Duke Louis IV and second daughter of Queen Victoria and Prince Albert. Margarita was the first great-great-grandchild of Queen Victoria and Prince Albert.

Margarita was the sister of Prince Philip, Duke of Edinburgh, originally Prince Philip of Greece and Denmark, the husband and consort of Elizabeth II. She also had three sisters: Theodora, Margravine of Baden; Cecilie, Hereditary Grand Duchess of Hesse and by Rhine; and Sophie, later Princess George of Hanover.
