Flemington Bridge is located on an embankment between two rail bridges. The rail tracks heading in to the southern end of the station cross over Racecourse Road and Tram route 57. The tracks heading north out of the station cross Mount Alexander Road and tram route 59. The station is accessible from Mount Alexander Road.

The station consists of two elevated side platforms; Platform 1 has a large weatherboard building, while platform 2 has a smaller weatherboard building. Small coin-only Metcard vending machines are located at the entrances to both platforms, which dispenses only selected ticketing options. It is one of few stations in Melbourne which does not have larger Metcard vending machines.

The CityLink tollway overpass is a short distance west of the station.
