Danes had a 6-year relationship with Australian musician Ben Lee. After their split in 2003, Danes dated actor Billy Crudup. Their relationship ended in 2006 and Danes began dating her Evening co-star, Hugh Dancy.
Danes married Dancy in a ceremony in France in early September 2009. On 4 July 2012, the couple announced that they are expecting their first child.
