Antony is married to Elizabeth, a Syrian Orthodox and a Kerala High Court lawyer. They have two sons named Anil Antony who is a graduate of Stanford University and Ajith Antony who is a graduate of St. Stephen's College, Delhi.

A. K. Antony was born into a Syrian Catholic family. He is an atheist and has always assumed office by affirmation rather than by a religious oath. However, he is a devotee of Mata Amritanandamayi and claims to have seen stars when she hugged him.
