After the riot, McManus is sent to the hospital, having been shot by inmate Scott Ross. Whittlesey takes revenge on Ross by brutally killing him with a gun supplied by SWAT team member Rick Heim. Law school dean Alvah Case, who has been sent by Devlin to investigate the riot, is convinced by Glynn not to file charges against Whittlesey. However, Schillinger, who witnessed the shooting, plans to blackmail Whittlesey. Emerald City is reopened after the riot, and McManus is reinstated as the cell block's unit manager.

McManus institutes several changes will be in effect, exercising greater control on the inmates' movements; setting up a council where each of the inmate groups may be represented; and launching a mandatory GED program for inmates who have not yet completed high school. For the GED program, McManus gets inmate Jonathan Coushaine, former high school teacher, to teach the classes. In recruiting inmates to be in the program, McManus notices Arnold Jackson, a gifted poet. He wants Jackson to succeed and offers him a secret conjugal visit if he passes the program. McManus tries to help an illiterate inmate, Kenny Wangler, learn to read.

Wangler shows early promise, but interference from black gang leader Simon Adebisi causes his performance and behavior to deteriorate. Jackson initially succeeds, inspiring McManus and Said put their differences aside to help him get published. After he gets published, Jackson becomes the program's class valedictorian and earns early parole. However, Jackson quickly wastes his book money on drugs and murders a drug dealer. Things get even worse when Devlin cuts the GED program from the state's budget, a move that infuriates McManus.

McManus sees a new war brewing between Adebisi and the Italians, now led by Nino Schibetta's son, Peter. McManus and Glynn are not quick to investigate acts of violence between the two and, as a result, Adebisi gets away with raping Schibetta. Oz's staff investigator, Lenny Burrano, and the new Italian leader, Antonio Nappa, get revenge on Adebisi by taking away his heroin supply and having him sent to Oz's psych ward while he suffers from withdrawal.

When Vernon Schillinger threatens to expose Whittlesey in order to win parole, McManus is faced with a seemingly impossible dilemma: if he does not testify against Whittlesey, he will be going against his beliefs in justice, yet if he does, he convicts the woman who saved his life. McManus ultimately transfers Whittlesey to another unit and replaces her with Karl Metzger, a corrections officer with ties to the Aryan Brotherhood. Metzger helps Schillinger and new inmate Chris Keller cripple Schillinger's former sex slave, Tobias Beecher, a move which angers McManus.
