The world is threatened by a "Dark Lord" who seeks the power of the Mana Tree, the world's source of Mana, in order to rule the world. At his side is a mysterious wizard named Julius, who has secret motives. The hero (named Sumo in the original Japanese version), a gladiator whose parents were killed by the Dark Lord, is imprisoned by him and forced to fight daily for the Dark Lord's personal entertainment. One day, the hero's friend, Willy, tells him as he dies that Mana is in danger and must inform Bogard, a Gemma Knight. The Hero escapes and, by chance, overhears the Dark Lord and Julius in their plans to reach the Mana Tree and seize its power. When the former discovers his escape, he chases and knocks him over a waterfall to what he thinks is his death.

Having survived the fall, the hero then saves a mysterious young Heroine (named Fuji in the original Japanese version) from monsters. Her friend Hasim, however received fatal injuries and instructs the Heroine to find Bogard as he dies. Seeing as the Hero and Heroine both are looking for the same person, they join together in search of Bogard. After finding Bogard, he instructs both Hero and Heroine to go to Wendel to meet Cibba. On their way to Wendel, the Heroine gets kidnapped by someone in Kett's Manor. The Hero searches for the Magic Mirror at a near marsh to expose the kidnapper with the aid of a mysterious man. Once obtained the magic mirror, the Hero rescues the Heroine from the kidnapper revealing himself to be a Vampire. Upon reaching Wendel, the Hero and Heroine meet Cibba. He shows them a hologram of the Heroine's mother who she reveals to her that she is part of the Mana family and must protect the Mana tree from evil. The Mysterious man then reveals himself to be Julius and kidnaps the Heroine onto his Airship. The Hero aboards the Airship with Bogard in attempt to rescue her. When they meet, the Heroine gives the Hero the pendant right before Julius knocks him out of the Airship. The Hero lands unconscious in Menos village into Amanda's house, a friend who escaped Glaive after him.

When he wakes up, he notices that the pendant is missing and so is Amanda. The Hero searches for Amanda and during his search a chocobo-new born imprints on the Hero and aids him to travel the Desert. He finds Amanda in the Cave of Oasis and explains that she had to trade the Pendant to Davias, owner of Jadd town, in exchange for her brother Lester,however she discovers he was turned into a Parrot by Davias. The Hero aids Amanda in search of Medusa to use her tears to break Lester's curse. They encounter and defeat Medusa, however Amanda was bitten by her, causing her to turn into a Medusa. Amanda requests the Hero to kill her before she loses her mind and to take her tears. The hero reluctantly kills her and uses her tears to break Davias's curse on Lester.

Hearing the news of her sister, Lester joins the Hero in defeating Davias to avenge her and retrieve the missing pendant. After defeating Davias, he reveals that he send the pendant over to Garudo to give to Dark Lord in Glaive. The Hero travels back to Glaive and reunites with the Heroine. The Hero then defeats Dark Lord but when he obtains the pendant, he realizes it's a fake. Julius then mind controls the heroine into using the pendant near the waterfall to reach the Tree of Mana and reveals that he is the last survivor of the Vandole empire. As Julius and the Heroine leave, he sends the blasts the hero out of the area. The heavily injured chocobo finds him and brings him to Ish where Bogard and his friend Sarah heal him as the Chocobo gets his injured leg replaced with a robotic one. Bogard explains to the Hero that the only way too stop Julius is to use the legendary sword, Excalibur hidden somewhere in the world. Bogard sends the Hero to Wendel to find the Excalibur. The Heroine attempts to find the magical objects needed to defeat the evil massing against the Mana Tree. After defeating the Dark Lord and Julius, the Mana Tree dies. The heroine sacrifices herself to become the Mana Tree and preserve the world. The hero then becomes her Gemma knight and guardian.
