Glencairn was designed by Adamson Associates. It is located in the median of Allen Road (above ground) underneath the Glencairn Avenue bridge. Entrances are located on the Glencairn and Viewmount Avenue bridges. A central vaulted glass roof spans the length of the station, allowing the penetration of natural light to all areas of the station. At night, the glass roof allows the station's lighting to be seen from above as a long strip of light, allowing the station to be more easily identified.
The glass roof is directly above the single centre platform. Similarly to Yorkdale Station, the interior walls of the station at platform level are unfinished concrete, and curve over the tracks to form a lower ceiling. Unlike at Yorkdale, the curve is less sudden and therefore the walls are more rounded in appearance. They are clad with white horizontal panels between vertical concrete "ribs", along with a wider single orange strip of panels with the station name. Platform level seating is unique to the station, and sheltered with glass walls. Wayfinding signage is backlit. Floors and certain walls are clad with red-brown tiles.
Glencairn formerly featured a stained glass skylight entitled Joy designed by Rita Letendre, which was removed at the artist's request after it became faded.
