Historically, Flagstaff was served by the original Frontier Airlines with Convair 580 turboprop service to Phoenix as well as direct, no change of plane flights to Denver via intermediate stops in Gallup, NM, Farmington, NM and Durango, CO.

More recently, Horizon Air, a wholly owned subsidiary of the Alaska Air Group (which also operates Alaska Airlines), served Flagstaff with flights to Los Angeles (LAX) that were operated with Bombardier Q400 high speed propjet aircraft. The Q400, which is configured with 76 seats, is the latest, largest and fastest member of the Dash 8 family of regional turboprop aircraft. However, Horizon Air subsequently ceased all service into Flagstaff.

In earlier years, American Eagle served the airport at one point with flights to Phoenix operated with Saab 340 turboprop aircraft but then withdrew all service. Several commuter airlines also served Flagstaff over the years with service primarily to Phoenix. These air carriers included Cochise Airlines, Desert Air Service, SkyWest Airlines and SunWest Airlines. Turboprop aircraft operated included the Fairchild Swearingen Metroliner, Beechcraft C99 and de Havilland Canada DHC-6 Twin Otter. Piper Navajo piston engine prop aircraft were also used. SkyWest then began operating as the Delta Connection for Delta Airlines flying the Metroliner turboprop between Flagstaff and Phoenix.

America West served Flagstaff as well with de Havilland Canada DHC-8 Dash 8 turboprop flights as a feeder service for the America West hub that was located in Phoenix at the time. America West also operated Boeing 737 jetliners into Flagstaff on an occasional basis as a back up for their Dash 8 service to Phoenix. America West then turned this feeder service operation over to Mesa Airlines which operated Embraer EMB-120 "Brasilia" and Beechcraft 1900 turboprops as America West Express flights between Flagstaff and Phoenix. America West was subsequently merged into US Airways which continues to operate a hub at Phoenix.

Currently, SkyWest Airlines operating as US Airways Express is the only airline serving Flagstaff with scheduled passenger flights. All US Airways Express flights to and from Phoenix (PHX) are operated with Canadair CRJ-200 regional jets which marks the first time Flagstaff has ever had all of its airline service solely provided by jet aircraft.
