South San Francisco Unified School District is governed by a five-member Board of Trustees, which appoints a superintendent, who runs the daily operations of the district. Members of the Board are directly elected by voters in the district and serve four year terms. Elections are staggered and are held in even years. The Board rotates the position of President among the members every year. The district's current superintendent is Alejandro Hogan.

The five current members of Board of Trustees include Judith Bush (Board President), Philip Weise (Board Vice President), Liza Normandy (Board Clerk), Maurice Goodman, and Shirley Hoch.
