Countdown to Extinction received generally positive reaction from critics. Allmusic reviewer Steve Huey noted the simplification of Megadeth's sound on the album, in response to Metallica's commercially successful self-titled album the previous year. However, Huey also cited "Symphony of Destruction", "Skin O' My Teeth", "Foreclosure of a Dream" and "Sweating Bullets" as being among the band's best songs, and rated the album at four out of five stars.

Similarly, Sputnikmusic reviewer Mike Stagno gave the album a 4/5 rating and praised a number of the album's tracks.

Entertainment Weekly reviewer Greg Sandow gave the album a grade of "A-", and also noted changes in Megadeth's sound on the record.

In October 2011, the album was ranked number five on Guitar World magazine's top ten list of guitar albums of 1992.
