Like other cities in the Philippines, Valenzuela is governed by a mayor and vice mayor who are elected to three-year terms. The mayor is the executive head and leads the city's departments in executing the city ordinances and improving public services. The vice mayor heads a legislative council consisting of 14 members: six councilors from the first district, six councilors from the second district and two ex officio offices: one for the Sangguniang Kabataan Federation President, representing the youth sector, and one for the Association of Barangay Chairmen President as the barangay sectoral representative. The council is in charge of creating the city's policies in the form of ordinances and resolutions.

The city government of Valenzuela ranked first in the 2010 Local Governance Performance Management System report of the Department of Interior and Local Government. The assessment was done based on the transparency of local government system among highly urbanized cities in the Philippines, participative and accountability.

The city is also part of the third district of Metro Manila.
