Rundgren has three sons; Rex (born 1980) and Randy (born 1985) with his first wife Karen Darvin, and Rebop with current wife Michelle. Rex is a minor league baseball player (Infield position), who, as of 2012, plays for the Tulsa (Oklahoma) Drillers.

For the first nine years of her life, Liv Tyler (born July 1, 1977 as Liv Rundgren) was raised by Rundgren and her mother, Bebe Buell, as though Rundgren was Liv's father. At Liv's birth, Buell had claimed, that Rundgren was Liv's biological father. Rundgren and Buell were together for five years but split shortly after Liv's birth. At age nine, Liv Tyler discovered, that she was Steven Tyler's daughter. Still, Todd and Liv remain close and Liv has stated that she considers him her "spiritual father". In 1998, Rundgren married Michele Gray (Michele Rundgren), who had been a dancer with The Tubes and performed with Rundgren as a backup singer on the tour for his Nearly Human album.
