Shepherd offers 12 NCAA Division II sports including football, baseball, softball, golf, women's volleyball and lacrosse, and men's and women's basketball, soccer, and tennis. The Ram marching band, cheerleading squad, and dance team promote spirit at university home games. Home football, soccer, and lacrosse, games are played in Ram Stadium.

Shepherd is currently a member of the West Virginia Intercollegiate Athletic Conference (WVIAC). In June 2012, the football-playing schools of that conference, including Shepherd, announced plans to break away to form a new Division II conference. Two months later, the new league was unveiled as the Mountain East Conference, which plans to start play in the 2013–14 school year with Shepherd as one of 12 charter members.
