- Master in Innovation Management (MAIN), a collaboration between the Institute of Management at Sant'Anna School of Advanced Studies and University of Trento
- Master Degree (Laurea Magistrale) in Economics, a collaboration between the Faculty of Economics of University of Pisa and the Laboratory of Economics and Management of Sant'Anna School of Advanced Studies
- Master of Science in Computer Science and Networking, a joint initiative between University of Pisa and Sant'Anna School of Advanced Studies
2. Joint Master’s Programmes i.e. Joint Double Degree Post-Graduate Courses University of Trento(UniTN) - Scuola Superiore Sant'Anna:
- Graduate Program in Information Science and Technology is a joint initiative which grants Master Level degree issued by University of Trento and Sant'Anna School of Advanced Studies i.e. "Laurea Magistrale in Informatica"
- Graduate Programme in Information and Communication Technologies is a joint initiative which grants M.Sc. degree in Telecommunications Engineering (Laurea Magistrale in Ingegneria delle Telecomunicazioni) from University of Trento and a Master of Engineering in Computer Network Engineering (Diploma di Formazione alla Ricerca in Computer Network Engineering) from Sant'Anna School of Advanced Studies.

- International Master in Information Technology, a collaboration with the universities of Mumbai, Bangalore and Madras and the Indian Institute of Technology
- International Master on Virtual Environment Technologies for Industrial Applications, in collaboration with the University of Brasov
- International Master’s in the Preservation and Development of Wisdom Culture and the Art of Liberation (WISDOM), in collaboration with Istituto Lama Tzong Khapa
- Erasmus Mundus Programme
Also, it has the highly reputed Master within the Erasmus Mundus programme - MAsters on Photonic NETworks Engineering (MAPNET)), a collaboration between Sant'Anna School of Advanced Studies, Berlin Institute of Technology, Aston University and Osaka University and some of the best companies and research centers in the world as associated members: Ericsson Research - Sweden, Deutsche Telekom - Germany, Mistubishi Electric Corporation - Japan, Fujitsu Laboratories Ltd - Japan, National Institute of Information and Communications Technologies - Japan.
The School offers a variable number of additional specialized post-graduate and continuing education programs (around 40 in the academic year 2002–2003), organized in response to specific requests from industry and the private sector in collaboration with Italian and foreign universities and with other public and private organizations.
Unlike all other curricula provided by the schools, master courses require payment of fees (with the possible exception of courses deriving from special international partnerships).
