Audrey and Walter leave the house to go to Los Angeles for a vacation, leaving Drake and Josh in charge of Megan. After Drake spends $200, which was intended only for food and emergencies, on toys and other unnecessary items, Drake overhears a wife and husband not having a place to stay in San Diego, so Drake decides to turn the house into a Bed and Breakfast to earn money. Though Josh initially disagrees, he later agrees because they need money. Megan also agrees, but only if she is treated like a hotel guest. However, things take a turn for the worse when Drake invites college students, wreaking havoc on the house with their partying. Drake and Josh want all the guests to leave and ask Megan for assistance. After telling Helen that Drake was hurt, Josh and Helen visit the house, with a TV group who are filming the party. Audrey and Walter see the party on the TV from their hotel in Los Angeles. However, Drake and Josh, with some help from Megan, manage to have things back to normal before Audrey and Walter get home. But when they go upstairs to clean there, Audrey and Walter are arrested by officers by being accused of hosting a televised show at the house without the city's permission.

Josh enters a salsa recipe contest and asks Drake to help him in order to win the prize, a large screen TV. Megan wants to help the boys win the TV for the family, but they decline, wanting instead to have the TV to themselves in their room. In revenge, Megan secretly puts a highly reactive substance in the boys' salsa which causes it to later explode, leaving the boys and the family kitchen covered in salsa. The boys know Megan is responsible and hope to expose her for her pranks. They think they will accomplish this after discovering a secret surveillance panel in Megan's bedroom, but instead they are punished for falsely accusing her after their parents see only a normal bedroom wall (Megan's panel has disappeared behind a false wall). Later, despite initially winning the salsa contest over Megan's own entry, the boys are disqualified when they tell the judges their secret ingredient is the (fictitious) "Peruvian Puff Pepper" (stolen from Megan in another of her elaborate deceptions), noted by the judges to be "illegal in the United States" as it can cause "chronic kidney failure and/or chapped lips". Instead, Megan wins the contest and the TV, while the boys are left to repaint the kitchen.

Josh's foreign e-pal, Yooka (Anastasia Baranova) who is from Yudonia (a parody of the former Yugoslavia), visits his house. Drake and Josh soon learn that she is homesick through translation (though she actually said 'sick of home', and Josh mistranslated it). Josh gets a man to perform a friendship ceremony to make Yooka more at home. But it turns out to be a wedding ceremony and Drake and her are married, much to his dismay. Drake plots with Josh to end his marriage when Yooka's parents fly in to meet their new 'son-in-law' and Drake's parents find out. However, Drake quickly regrets this after discovering Yooka's father is a billionaire. Josh serves goat meat to Yooka's family, as goats are sacred in Yooka's homeland, and it all backfires after Yooka discovers this was part of Drake's plan. Ultimately, Yooka's father ends their marriage and Yooka and her family return home to Yudonia.

Mindy returns from a mental institution and, once again, beats Josh in the science fair. With advice from Megan, Josh attempts to ignore her, but unfortunately, Mindy picks him as her partner for her project, where they eventually realize they have feelings for one another and begin to date. However, Josh is too worried to tell Drake about the relationship with his feud to Mindy, causing Mindy to dump Josh. When Drake finally finds out, he tries to get the two back together.

When Drake and Josh think that Walter is cheating on Audrey, and after a lot of eavesdropping and spying on Walter and his new "girlfriend", Peggy (Allison Dunbar), they try to make Walter fall in love with Audrey again. Their plan doesn't work out so they end up messing up Walter's date with the woman. They later find out that the woman had offered Walter a weatherman spot on the number one national morning show of America.

Drake fears breaking up with Tori (Torrey DeVitto), his most recent girlfriend. When he wants to win her love back again, Drake finds out Tori is already seeing other boys, so he goes on a date with another girl, Liza Tupper, to make Tori jealous. Josh grows a mustache, but nobody approves of it.

Drake and Josh must assist Helen after eye surgery leaves her temporarily blind. But the two find her condo with luxurious accessories such as a hot tub and a huge flat screen TV. Drake subsequently takes advantage of Helen's blindness and throws a party at her condo, much to Josh's disapproval. Meanwhile, Megan pitches an idea of a bucket shaped container that stores most movie theater snacks to Helen and earns $700.

Josh drops a barbell on his foot, but is afraid to go to the hospital. When he is forced to, Drake tries to get the attention of college nurses by impersonating a doctor. But he is a lookalike of a doctor due to arrive. Josh's doctor tells him to perform surgery in front of the nurses to demonstrate his ability. Josh interrupts, he also impersonating a doctor, and halts the surgery. Drake and Josh narrowly escape jail by jumping out of a window, when they are almost caught.

Drake and Josh are in a big fight over a foam finger that they both wanted when they were both 8 years old at Petco Park, home of the San Diego Padres. Drake thinks that Josh started the fight and vice versa, each of their flashbacks with different circumstances. The fight then pushes the two apart as they become hostile and Drake moves out of their room with Josh in. The two continue to be bitter at each other until the clerk who sold the foam finger visits and claims what really happened then. Megan threw a cookie at Josh which he thought that was Drake and the two then fight. Realizing that neither of them started the fight and which it was Megan, they then apologize and think what they will be like when they are older. Years later, as old men, the two fight over the same way when they were 8 years old as an elderly Megan throws a cookie at Josh and the two fight before eventually falling asleep.

But when the sheep gives birth to a baby lamb on Drake's bed, Drake and Josh must then hide the sheep from their parents while Megan is at oboe practice. They are unsuccessful to which the brothers try to tell their parents it was Megan's fault, but the parents do not believe them and ground them for a month.

Audrey and Walter leave to go on a ten day cruise trip, and Megan has made plans to go to Denver, Colorado to visit a friend. Drake and Josh mistakenly send Megan on Flight 647 to Los Angeles when she was supposed to board Flight 746 and follow her on another plane to bring her home. On the plane, Josh's G-O (parody of the iPod) gets switched with someone else's. The G-O that Josh has turns out to be an electrical key for an US Treasury currency production machine, which was stolen 3 days earlier. The owners of the G-O kidnap Drake and Josh and Megan finds the kidnapper's wallet. She then goes to the place where Drake and Josh have been taken hostage and calls the police. The police come and explained that the leader, Milo McRarie, is on the FBI's 10 Most Wanted List.

After being accepted into the TTT, a student-teaching group, Josh becomes Megan's class teacher for a week, and he challenges the students with college-level chemistry, even failing them on pop quizzes they never studied for. Because of this, Megan becomes disliked by her classmates. Drake finds an 11-year-old boy with a talent to play drums and wants him to play for the band on Friday after his drummer quit, but he is not allowed to play after failing one of Josh's pop quizzes. Drake and Megan hatch a plan to fire Josh from the student-teaching group.

To keep from being sent to Remedial English (a class with a lack of discipline with its poorly behaved students with a dog and goth girls trying to kiss him), Drake agrees to look after a boy named Sammy. Sammy likes Josh more than Drake and often excludes him. Not wanting to go to Remedial English as a result to being unsuccessful with Sammy, Drake desperately tries to interest him. Although he succeeds, he realizes that Sammy truly prefers Josh. He then pretends to be sick so Sammy and Josh can go to a magic show.

Josh re-enacts a criminal called the Theater Thug on "FBI's Most Wanted" (a spoof of America's Most Wanted) at the Premiere, but ends up being mistaken for the real Theater Thug and gets arrested several times. Soon, the real Theater Thug shows up at the Premiere. After a fight, Josh manages to pin him down, but the cops again mistake him for the Theater Thug and arrests him and accidentally lets the real one escape.

Drake and Josh insist on riding a roller coaster called the Demonator on its opening day, but Megan reveals it was open that very night. Drake and Josh are forbidden to go, because Walter wants them to watch over their great-grandfather, Papa Nichols, who is 81 years old and has had surgery that afternoon. Craig and Eric come to watch him while Drake, Josh, and Megan go off to ride the Demonator. Because Papa Nichols wakes up disoriented, he thinks he is back in World War II and that Craig and Eric are considered to be Germans, in which he proceeds to attack them. While at Mystic Mountain, Drake, Josh, and Megan are bumped to the back of the line after Josh got back in the middle of the line upsetting the other people, then Drake and Josh get bumped back again. Drake and Josh finally get to ride the Demonator and get home just in the nick of time.

Megan has just gotten a brand new telescope and has developed an obsession with it. Megan is using Josh's laptop and Drake's leather jacket without their permission, upsetting the boys. They hatch a plan to insert fake images of aliens onto the laptop screen. Megan falls for the prank and believes that aliens are invading. Drake and Josh then get Eric to adjust the electric switches in the kitchen to control the technology inside, then they frighten Megan and make her still believe aliens are real. Drake and Josh continue to try to prove to her that aliens are invading, and when Megan is left home alone one night, Drake and Josh dress as aliens and get their comeuppance on Megan.
