He married his first wife Caroline Maria Agnes Robina Gray (daughter of Reverend John Hamilton Gray of Carntyne) on 25 July 1852.

They had seven children:

  • Charles Frederick St. Clair Anstruther of Charleton (6 May 1855 - 21 Oct 1925)
  • William Anstruther-Gray of Kilmany and Carntyne (6 Sep 1859 - 17 Apr 1938)
  • Arthur St. Clair Anstruther-Thomson (19 November 1872 - 16 October 1904)

He married his second wife, Isabel Bruce (daughter of Lt.-Gen. Robert Bruce) on 17 June 1891.

They had one child:

  • Rachel Jean Anstruther-Thomson d. 17 Sep 1968
