- The OVA series Macross Zero featured the submarine aircraft carrier Auerstädt as the principal support vessel for Anti-UN forces operating around Mayan Island. It was capable of fielding at least 12 variable fighters and support amphibious operations.
- The Archangel from Mobile Suit Gundam Seed is a trans-atmospheric assault ship capable of launching Mobile Suit, Mobile Armor and aircraft. It was refitted with additional underwater capabilities in Mobile Suit Gundam Seed Destiny.
- The Vosgulov-class submarine in Mobile Suit Gundam Seed is the backbone of the Zodiac Alliance of Freedom Treaty Navy, which can carry aerial and aquatic mobile suits as well as using torpedoes and missiles against hostile threats.
- The Tuatha de Danaan (TDD-1) from Full Metal Panic! is a billion-dollar submarine capable of launching attack aircraft and Arm Slave combat mecha. It was depicted in the series as a discarded product of Russian submarine technology.
- The TV series Space Carrier Blue Noah featured an eponymous large submarine aircraft carrier which carried an attack submarine, the Tempest Junior, as part of the ship's bulbous bow.
- In the OVA series Konpeki no Kantai, the real-life I-400 class is developed into advanced versions called the I-500 with a resupply sub class called the I-700. One of them, the I-601, is the command sub. They are used to launch two air raids against the Panama Canal and are later upgraded with vertical-launch cruise missiles. Later in the series, Japan deploys the Naruto class - 12 submarine carriers that form into a giant mobile offshore base capable of housing other submarines and Rufe floatplane fighters. In the sequel Kyokujitsu no Kantai, Nazi Germany deploys the Sleipnir-class carrier sub, which is capable of launching rocket and jet fighters. A second carrier sub, the S-8501, has a large flight deck.
- In the OVA series Super Atragon, the aircraft is launched out of a revolving torpedo tube when the ship is in distress and the crew needs to evacuate.
